Can a Govt. functionary, in the capacity of a citizen of India, ask the higher authorities of his own department for information that involves any priority issue of public interest?

Of course, the Govt. Functionary can ask questions under RTI Act 2005. Not only he/she seek information on public interest related matter, but even status of his grievances, pending issues etc. can also be asked.

Its only that the application has to be phrased properly.
